Atkinson experienced discomfort in his left leg post-delivery of the fourth over on Saturday.
Team management indicated the 27-year-old felt some "soreness" and required time on the sidelines in order to be assessed "in the coming hours".
The concluding match in this Ashes battle beginning on 4 January begins at the end of the week.
England have already lost key quicks Mark Wood to a knee injury and another paceman with an abdominal strain during this series.
A replacement bowler was called up as cover for Wood.
